Can I run my v2.400's WITHOUT the satellites plugged into the sub (basically just using the sub as a sub without the sats)??? Is this harmful to the amp or sub? Thanks!

If you get a Pioneer 16X, GET THE SLOT LOAD! The tray load does not have a digital output, where as the slot load does.
